I'm a new hirer. How does Aramco pays EAP ?. Is it paid directly to the school ( in my case overseas) or it is going to be reimbursed when invoice is produced. Also can someone please tell me the invoice from School need to include the tuition amount and the boarding fee amount separately itemised or just the amount paid will be sufficient.

Not sure where you're from, but here's an excerpt from the EAP policy for US/Canadian dollar employees. HR would be your resource for obtaining full policy documentation on this and other employee benefits.
6. DOCUMENTS REQUIRED TO PREPAY TUITION, ROOM & BOARD
The following documentation is required for prepayment of tuition, room & board:
Boarding or Day School
1. Copy of acceptance letter or enrollment or signed contract stating the fees and student level, (for new EAP students only). Tuition for on-going students is automatically prepaid to meet school‟s payment deadline based on previous year‟s tuition charges (if next year‟s charges are not known). Tuition payment adjustments, if applicable, are made when complete receipts are submitted for the school year.
2. Application for EAP Benefits form, (submitted once for each school attended).

To answer the other part of your question, the EAP money is paid directly to you, not to the school. You then have to provide proof of payment to show that the entire amount paid to you by the company, was received by the school.
